Действие игры теперь охватывает ещё и события сериала Mobile Suit Gundam Seed Destiny (а также спин-оффов Destiny Astray и Stargazer), что позволило значительно увеличить количество доступных персонажей и мехов. Кроме классических для серии режимов Arcade и Versus были добавлены два новых, эксклюзивных для PS2 версии. В первом из них, называющемся Challenge, игроку предстоит сражаться с волнами врагов с целью набрать как можно больше очков и улучшить свой результат. Во втором же, режиме P.L.U.S., нам предстоит пройти сквозь сюжет Gundam Seed Destiny, взяв под свой контроль одного из главных героев сериала - Шина Асуку. С точки зрения геймплея, важным изменением можно считать сильно переработанный Awakening mode.
